If Nintendo got to keep everything related to DK after Rare was sold, why didn't they get to keep the Banjo-Kazooie and Conker series? Banjo and Conker debuted in Diddy Kong Racing, and by association are related to Donkey Kong.

DK originated in a Nintendo game: Donkey Kong. Banjo-Kazooie and Conker originated in DKR, which was a game made by Rare, so they originated in a rare game. So yeah. That's why.

And yet all the OTHER Rare-made characters in DKR were kept by Nintendo. The only DK characters in the original were Diddy and the Kremling character who debuted in that game.

hm... Well, I have a few hypothoses. 1. Because those characters didn't have their own series, they could be put back in. However, that still brings the question of Tiptup, who was in Banjo Kazooie. 2. Since Rare made DKRDS, they probably still had the rights to those characters. But at the same time, that could wonder why BAnjo and Conker still didn't get in... My guess is the latter, and they didn't want to keep the two characters in because they had their own series.

As for Conker, it could've also been that he didn't fit the theme anymore, given that his series turned raunchy.

They done the programming, art, graphics, etc. But it was Nintendo who came up with the idea of Diddy Kong, certain characters, etc. All Rare did with the Donkey Kong & Star Fox series is all the hard work to make the game. Nintendo were the ones who came up with the character ideas. So Nintendo owns Donkey Kong & Star Fox due to coming up with the original idea, even though Rare were the ones who made the actual game itself.

Nintendo has rights to them, they just didn't use them for DKCR, which is the only mainstream title after DKC3. If they didn't, they couldn't use those characters for the non-mainstream titles, nor Mario Sports titles.
