I'm going to go ahead and say that if Snake got in over Bomberman, who is more well known, that means that it doesn't HAVE to be Megaman.

Popularity for representation doesn't matter in 3rd Party. That's what this article shows.
Snake got in due to Kojima's request to Sakurai. Sonic got in due to being the most requested Newcomer for Brawl.
Megaman is highly requested for the new title. Moreso than ANY OTHER 3rd Party. Even his creator wants him in. The only thing that poses a threat to him is the fact his creator left Capcom and we don't know how willing Capcom as a whole is on allowing Sakurai to use him.
Think of it this way. Had Sonic not been so highly requested, and no other 3rd Party character was so heavily requested, Snake would be the only 3rd Party. Another Nintendo character would've made it instead of Sonic.
In fact, here's another example. The most requested character for the 2nd Smash was Bowser. And he made it in. The most requested character for the 3rd Smash was Sonic. And he made it in. That means, the most requested character for the 4th Smash will make it in. And from what I've noticed, that's Ridley. That could change at any given moment, but as of this post, it's Ridley.

Megaman and Ridley seems to be the biggest runner ups to be playable in SSB4 to me at this point.

If that is the case, then Megaman has a huge chance. For all we know, both Megaman AND Ridley will be in SSB4.

Also, here is something that has me wondering since E3. Now that Nintendo is collaborating with all these 3rd parties, will we see more 3rd party characters other than Snake, Sonic, & Megaman? If so what other company? My guess would be Ubisoft.

Why do you think Ubisoft? I actually don't know of any crossovers with Ubisoft and Nintendo. If anyone joins that isn't Megaman or Slime, it'd be Namco, if we go by the people that they've worked with. 'Cause of Mario Kart with Namco.

I think ubisoft stands a good chance because they are one of nintendos biggest supporters for this wii u project when you look at 3rd party support. With Rayman going back to his origins and Assassins creed coming to wii u, this could open an opportunity for ubisoft in my opinion.

It COULD, but unless it's stated that a Ubisoft character is highly requested by fans (which one is not) or a character's creator wants him in (other than Travis, who'll probably be considered to mature for Smash, as he far exceeds Snake in that regard), I wouldn't hold my breath for one.
And honestly, I could see a Raving Rabbid being added before Rayman. Not 1, not 2, but 3 Rabbids were guests in the Wii version of TMNT Smash Up, which was developed by Game Arts, who worked on Brawl, and Ubisoft. It may be Ubisoft's way of saying "PLEASE add a Rabbid in Smash! See how well they work in this type of fighter?"

(Kinda joking) :u Cutting people in half can be toned down. But you can't honestly say that toning down his language will keep him the same, can you? And "charging" his saber? And all the sexual jokes? Like I said, Snake can be toned down, and stay in character. Travis cannot.

But yes, a NMH character would clash with a Smash Game

Cigarettes aren't a drug. And aren't even IN Smash. Blood, same thing. Isn't quite as gory. Sakurai addressed this problem and gave Snake explosives instead. The violence isn't as bad as NMH. The F-bomb was only in MGS4, and that game barely had any reference in Brawl.
