Anyways, Wario's near impossible to kill as Jiggs. I guess that's either a con or a case of bad matchup.

Bad matchup. Wario is a lot heavier and more powerful, but can maneuver in the air just as well as iggs.

Just because he's playable doesn't mean It'll screw over the story. Maybe he wont be playable in story? Or maybe its him VS Crazy Hand as the Final Battle?

That, admittedly, would be hilarious but unlikely.
Maybe you start out fighting as him in an early fight between you and crazy hand, and again in the final battle. After which you unlock him?
